I have crews of two and three that almost always fight together. We all know that those kinds of small elements bond really deeply in combat. They have confidence in and enhance each others abilities while they're together.

Why isn't that modeled in the game?

You already have a basis by auto-assigning crews to vehicles in the autoconfig screen. Each sub would have the ability to designate trusted crews, like a sub-squad or fire team, in the character screen and as long as they're fighting or traveling together, get a bonus or enhancement to their abilities. Such as +3% modifier for range or chance to hit, or maybe a temporary spec increase while they're together, such as +1 to rapid shot, and why not make that selectable as well? make it so the max team/squad size is three gangers.

Cool idea, but I'd go with a courage modifier instead of an ability or spec boost.
